You REALLY don't want to be doing this sort of thing. You are just making work for yourself. SME is perfectly capable of doing this all by itself.

This is a great XY Info problem as I have already mentioned.

Yes, fine, install in an ibay. But you ALREADY have the contribs installed, and broken. Don't conflate different issues. You think that by installing in an ibay you will get round the breakage you suffered on your existing nextcloud install.

That thread had to do with my virtual domain settings not being applied due to httpd config not expanding ( https://bugs.koozali.org/show_bug.cgi?id=11641 ) and when I applied the recommended temporary custom template fix, everything expanded perfectly and was working flawlessly so I considered it solved.

Everything continued to hum along nicely until all of my certs expired due to my nextcloud cert not auto-renewing, so I started this new thread for what i thought was a new issue. I apologize if I was wrong about that. It wasn't until then that I had to allow the security exception.

That has nothing to do whatsoever with running Nextcloud in an ibay. That is just a total red herring. It is a Letsencrypt/Dehydrated issue and nothing to do with Nextcloud.

"why are my Letsencrypt certificates not renewing" is far more accurate.

The answer to that depends on how much other stuff you have been messing about with.

I have had a SME installed Nextcloud instance running for well over a year (from Alpha days) with zero issues. So if you haven't touched it, I can assure you it just works.

No that Trying to put Nextcloud in an ibay will not fix your real issue. It is just papering over the cracks.

So, go back, undo all the changes you made (that you didn't probably didn't really understand) and get back to a stock install which we know works.

And document every step.
