Topic: Modifying 'backup to desktop'

Is there anyway to modify the backup to desktop so that everything is backed up?  I'm wanting to configure my e-smith server (add programs, edit files, etc.) and save a backup so that I can make a new installation exactly how it was.  I noticed the backup to desktop misses a few directories where some third party apps install files.
